I have a USB flash drive that I use regularly, of late each time I plug it in to use it tells me it was not properly disconnected the last time, which I made sure it was. Am I at risk of losing my information?

The information on your USB drive is safe, but unplugging a USB device (especially a drive) can mess up your operating system.
